In Eldest, Eragon explains it. In the heat of the battle he would not be able to differentiate between friend and folly. This could result in harming people from the Varden.

I re-read Eldest, it says that Galbatorix's soldiers were being protected by magicians Du Vrangr Gata hadn't found and killed yet, so he couldn't take the soliders' energy, and there were no plants or animals around to use.

To add to that, Eragon might have accidentally taken the energy from his allies instead of the enemy, and he didn't want that, after all he isn't that experienced.

Also while he was fighting Murtagh, he was defending his mind from Murtagh's assaults. It got so bad during the battle that Eragon couldn't even speak with Saphira during the battle. In order to take energy from another life he has to connect with the consciousness of that life. So because his mind was closed, he couldn't take power from anything during his battle with Murtagh.
